ShinyGEO for Gene Expression Analysis

The problem

The Gene Expression Omnibus (GEO) is a public repository of gene expression data. Although GEO has its own tool, GEO2R, for data analysis, evaluation of single genes is not straightforward and survival analysis in specific GEO datasets is not possible without bioinformatics expertise.

Our solution

We developed the initial version of shinyGEO to enable bioinformaticians to analyze complex data easily. shinyGEO is a web-based tool that allows a user to:

Download the expression and sample data from a Gene Expression Omnibus dataset
Select a gene of interest
Perform a survival or differential expression analysis using the available data

For both analyses, shinyGEO produces publication-ready graphics and generates R code ensuring that all analyses are reproducible.
